Every time you leave the game, it loses the controller mappings. If you go to the save directory, you can see the mapping file, so this isn't a "feature". It is supposed to be keeping the settings, it just doesn't. I don't know if it is storing it in a format it can't read or what. The file isn't editable by notepad.
